Don't be silly, we've already established by the previous cancelled ROM hack's story that Bowser is basically the Mushroom Kingdom version of God, sort of like how Aslan the lion from the Chronicles of Narnia is heavily implied to be a manifestation of Jesus in a dimension parallel to our own, and that Mario is the Antibows. That's why Bowser is able to seemingly resurrect himself after multiple deaths. The Mushroom Kingdom actually represents the hedonistic ways of the world; I mean for crying out loud, their cakes are FRICKIN' HUGE! Talk about gluttony!
You see, Bowser stole the twelve keys from Hell so that Mario couldn't use them. Notice how it points out that Peach gave Mario a "special" cake? That's because 'Shrooma-Gorath, the physical shell of an ethereal demon lord, is imprisoned in the cake, and the only way for Mario and Peach to release him and bring about the genocide of the Koopa race is to break the twelve seals with the twelve Keys of the Underworld.
In order to prevent that from happening, the TRUE hero, Bowser, raided Hell and stole the keys so that 'Shrooma-Gorath could not be released. So this is basically one of those games where you eventually find out that you've been playing as the bad guy all along!
