I actually had an idea for a Mario anniversary game for quite a while. It's kinda in the same vein as Sonic Generations and borrows elements from Mario and Luigi: Partners in Time.
The story starts with Luigi, Peach, and a whole bunch of their friends throwing a big surprise party for Mario. While they are celebrating, Professor E. Gadd is finishing working on his brand new time machine in his lab (a repaired version of the one from PiT). Things go awry, and the time machine malfunctions, causing everyone in the Mushroom Kingdom to be sucked into Time Holes popping up everywhere. Now Mario, with E. Gadd's help, must rescue his friends and bring time back into order and figure out who's behind all of this, or something like that.
The HUB world would be Professor E. Gadd's laboratory, and the worlds will be split into eras, with each level representing a past Mario platformer. You collect Power Stars ala SM64 to move on to the next era. Depending on the level, you would either rescue a friend or fight a rival (who joins you later).
For example:
Nostalgic Era - Super Mario Bros. (save Luigi) - Super Mario Bros. 2 (defeat Birdo) - Super Mario Bros. 3 (save Toad)
16-Bit Era - Super Mario World (save Yoshi)
Portable Power Era - Super Mario Land (save Daisy) - Super Mario Land 2 (defeat Wario)
64 + 128 Era - Super Mario 64 (defeat Waluigi in a tennis-themed minigame)
Millennium Era - Super Mario Galaxy (save Rosalina) - New Super Mario Bros. Wii (save Blue Toad and Yellow Toad)
...and so forth. There'd also be little side areas based on the non-platformer/spin-off titles, like a ghost house level based on Luigi's Mansion, or a sewer level based on the original arcade Mario Bros.
As for the level structure, think open worlds like the 3D games with a few linear sections more akin to the 2D games.
Along the way you'd run into well-known bosses that Mario's fought frequently in past games, like King Boo, the Koopalings, or Petey Piranha. Oh, and somehow Bowser would have to be there, too.
Wish I could make this myself, but ehhhh. As you can see, I haven't really thought this out that much.

Well you know that ultimate RPG idea I had? Well just for the heck of it I wrote out a rough draft of all the chapters and plot scenarios for the game. It's an awful lot to read but it's as basic as I could write it right now. Oh and before you read it please know that in this game Mario gains partner like in Paper Mario, however these partners are Luigi, Peach, Yoshi, Wario, and Donkey Kong. On top of that, Mario can summon other characters on to the battlefield using the Gadd Phone, but it takes up battery power. No, I don't really expect this game to get made. It seems like too big of a project to make it myself.
Ahem. Anyway here's a poorly written synopsis.

PROLOGUE: Challenge of the Stars Spoiler:
Parakarry gives Mario a letter from E. Gadd. He is showcasing a revolutionary new phone called the Gadd Phone at Peach's Castle. Mario travels down Mushroom Way to Toad Town. Along the way some Goombas try to attack. Parakarry gives Mario a tutorial on how to fight. Mario makes it to Toad Town and Peach's Castle. E. Gadd demonstrates the power of the new phone. It allows you to call someone and they instantly teleport to you and teleport back when you hang up. He sent Luigi to fetch a crucial part (that would allow this to work with normal phones) but he never came back. Just then a horrible darkness fills the sky and Star Road is shattered into seven pieces. A shadowy figure appears in the sky for everyone around the world to see. The figure proposes a challenge: Whoever can gather up all seven pieces and go to Star World will receive a prize. The prize is... WORLD DOMINATION! The sky clears but everyone is scared. Peach and Toadsworth tell Mario he must find the seven Stars before some evil force does. E. Gadd gives Mario the Gadd Phone. You can call E. Gadd when in a battle to Tattle. Mario then goes to Star Hill and talks to Merlon.

Luigi never made it to E. Gadd's Lab and decides to join Mario. Near the edge of the woods they find E. Gadd's Lab and Toad gives Mario the new part for his phone. (Toad also gives you his number) Now Mario can call anyone into battle. At Boo Mansion they find that Bow, Bootler, and all the good Boos have been kicked out of their home by King Boo. They enter the Mansion and find King Boo with the piece of Star Road. After defeating him, all the good Boos return to their home. In a flash of light Geno appears! He congratulates them on finding the first Star. Geno gives Mario and Luigi some encouraging words before disappearing.

Traveling up Mount Rugged and crossing Dry Dry Desert, Mario and friends find the Eastern Valley that leads to Flower Town. They find the place to be a in a terrible drought and Daisy's castle under attack by Petey Piranha. After defeating the monster, Daisy says she was holding onto the Star until the evil alien Tatanga stole it and plugged up Muda River. Daisy wishes she could join you but must take care of the wilting villagers. (Daisy gives you her number if you need help) Mario travels down the dried up Muda River to face Tatanga. After defeating Tatanga his ship crashes into the plug releasing the water. Once again Geno appears! He congratulates them on finding the second Star. Geno gives Mario and the gang some encouraging words before disappearing.

(A concerned Birdo gives you her number) Yoshi joins your party to find out where the fruit came from and how to cure everyone. They find a trail of fruit going deep into the forest and into Lava Mountain. After defeating Blarrg, they find Kamek with the third piece of Star Road. He transformed the Fresh Fruit into Funky Fruit with his magic so no Yoshi could take back the Star. You defeat Kamek causing the volcano to erupt Fresh Fruit which cure all the Yoshis. Once again Geno appears! He congratulates them on finding the third Star. Geno gives Mario and the gang some encouraging words before disappearing.

In the city, Mario finds that Wario is in jail for stealing a priceless diamond from the museum. Wario claims he's innocent and that Captain Syrup actually stole the diamond. Wario asks you to break him out so they can track down Syrup. With Mona's help Wario joins Mario's party as they escape into the Dark Alleyway. There they meet Waluigi who has a secret surveillance center to spy on everyone in the city. How sneaky! Waluigi tells them that Syrup is hiding somewhere at the docks. (Waluigi gives you his number) At the docks Wario and Mario confront Syrup. After defeating her she reveals that she has been working for Rudy all along. This was all done to keep Wario away from his castle where the fourth Star is. Wario clears his name and heads for his castle where they fight Rudy to reclaim the Star. Once again Geno appears! He congratulates them on finding the fourth Star. Geno gives Mario and the gang some encouraging words before disappearing.

While flying to the island the plane is shot down by a cannonball. They crash on DK Island but no one is hurt. Mario and friends go to Treetop Town to talk to the Kongs. Cranky explains that DK, Diddy and Dixie went missing into Monkey Mines. Funky Kong begins to fix Mario's plane while Mario heads for the mines. Deep in the mines Mario is attacked by Donkey Kong who is under mind control. After defeating DK and freeing his mind, he tells you that K. Rool had trapped his friends and plans to make all the Kongs his slave with a mind control machine. Donkey Kong joins Mario as the go to the Kremling Base hidden in the mines. There K. Rool is using the fifth Star to power his mind control machine and begins to test it on Diddy. After defeating K. Rool the machine explodes. (Diddy gives you his number) Once again Geno appears! He congratulates them on finding the fifth Star. Geno gives Mario and the gang some encouraging words before disappearing.

The Koopas who live there are too afraid of Mario to fight. All the bravest ones live at the castle as a part of Bowser's army. The Koopas are so afraid they let Mario use the store and inn. Mario spots Bowser Jr and chases him across Magma Mountain and into Bowser's Castle. Inside the castle Mario and friends must fight all seven Koopalings before facing Bowser. Bowser Jr lead Mario's gang to Bowser so he could steal the rest of the Stars. Mario defeats Bowser and now has all seven Stars. Once again Geno appears! Mario climbs to the top of Star Hill and fixes Star Road. Geno appears at the top asking Mario for the Stars so he can repair Star Road. Mario gives him the stars but it's a trap! It turns out the doll wasn't possessed by ♥♪!? that Mario knew, but an evil entity that tried to enter Star World. The Star Spirits shattered Star Road so that he couldn't enter. The evil "Geno" created this challenge so that he could get somoene to gather the Stars and gain access to Star World. Mario and friends chase Geno up Star Road, but it is too late. Geno has stolen the Star Rod from Star Haven and is gone. Rosalina appears before Mario and tells him that Geno hijacked her Comet Observatory and is using it to travel to the center of the universe! (Rosalina gives Mario her number) Mario and friends follow the Comet's trail to Geno. Mario engages Geno in battle. After defeating the doll, the evil entity laughs claiming that it does not need the Geno doll to survive in this world now that he has the Star Rod. [b]CHAPTER 7: King of the Koopas[/b]
[spoiler]Merlon tells Mario that the final piece of Star Road is located in Dark Land. Mario and friends travel across the dangerous Koopa Road and visit Bowser City. The Koopas who live there are too afraid of Mario to fight. All the bravest ones live at the castle as a part of Bowser's army. The Koopas are so afraid they let Mario use the store and inn. Mario spots Bowser Jr and chases him across Magma Mountain and into Bowser's Castle. Inside the castle Mario and friends must fight all seven Koopalings before facing Bowser. Bowser Jr lead Mario's gang to Bowser so he could steal the rest of the Stars. Mario defeats Bowser and now has all seven Stars. Once again Geno appears! He congratulates them on finding the all the Stars. Geno tells Mario to meet him on Star Hill.

[b]CHAPTER 8: Destiny of the Stars[/b]
[spoiler]Mario climbs to the top of Star Hill and fixes Star Road. Geno appears at the top asking Mario for the Stars so he can repair Star Road. Mario gives him the stars but it's a trap! It turns out the doll wasn't possessed by ♥♪!? that Mario knew, but an evil entity that tried to enter Star World. The Star Spirits shattered Star Road so that he couldn't enter. The evil "Geno" created this challenge so that he could get somoene to gather the Stars and gain access to Star World. Mario and friends chase Geno up Star Road, but it is too late. Geno has stolen the Star Rod from Star Haven and is gone. Rosalina appears before Mario and tells him that Geno hijacked her Comet Observatory and is using it to travel to the center of the universe! (Rosalina gives Mario her number) Mario and friends follow the Comet's trail to Geno. Mario engages Geno in battle. After defeating the doll, the evil entity laughs claiming that it does not need the Geno doll to survive in this world now that he has the Star Rod. The entity comes out of the doll to show it's true form. It's Culex! Can Mario and friends defeat Culex and save the universe?

Here is an idea for a game staring Toad. This one is based largely around SMB3, but from toads perspective.

In this game, you play as Toad, gathering items to give to Mario, in order to help him in his quest to defeat the Koopa kids, and save Princess peach. Rather than your typical "Get to the end of the level" type of setup, you are actually looking for things, and then returning home. Toads tasks would include things such as "Picking fire flowers" to "Climbing a mountain to collect stars", and even "Gathering the items needed to enchant a Tanooki suit" Mario and/or Luigi picks an item at random, and carries on. This can effectively throw a random wrench into the next task, depending on what you need to gather.
When you have restocked all houses in any given world, you can move on to the next one. At certain points the houses can also get robbed by Bowser's minions, much like the Mario bros. showing up, they will take an item, and will often go for something rare.

Bowser states the obvious saying "Man that was weird." And then right away the whole fortress starts to spin into a whirlpool. Mario wakes up in a strange new world. Mario must journey across Dental Floss wires, explore Q-tip platforms, battle his way through toothbrush forests and hopefully save the princess from the clutches of this new enemy. If only he could find her among this giant Clean Clean Castle. But who are these mysterious hygiene obsessed foes? They're the Soaps. They view dirt as the pinnacle of all that is evil and praise those who scrub and keep spotless. So what do they want with Bowser? They want nothing. They want Peach. Who is, of course, nothing but sparkling. These Soaps are going to stop Mario from ever saving Peach. Or they will die trying. You must deliver dirt to Peach just before she applies moisturizer, or you will be stuck in Clean Clean Castle forever! Environments: (These are all subject to change.) 1. Bubble Bath Basin - Starting level. Hop from bubble to bubble to traverse this shiny moat. 2. Hair Cleanse County - Shoot shampoo and conditioner out of bottles to ride across gaps. 3. Koopa Quest: Mario characters in a setting similar to that of Dragon Quest games. Heck, the plot for the first DQ boils down to "save the princess and defeat the Dragonlord" which is little different from "save the princess and defeat GREAT DEMON KING KOOPA".

I don't know what could be done with this, but one time I had an idea for a sort of Mario platformer-farming hybrid (plat-farmer?) where you could occasionally find "seeds" from enemies, blocks, etc. You could then plant these in a garden on the world map. One "day" would go by each time you beat or re-beat a level, and each seed type would grow into a certain power-up after some days, after which you would have the option to either harvest it or forfeit the power-up for 2 of its seeds.
There would be a market where you could sell your power-ups and seeds, as well as buy seeds and various farming items. Some items would include:
Fertilizer: Used to speed up growth of power-ups.
Vitamineral: Levels up fully-grown powerups, with a max of 3 levels. Each level increases the powerup's power. For example, a level 2 Super Mushroom would become an Armor Shroom which would allow you to take an extra hit before becoming Super Mario, lvl 3 would be Ironclad Shroom, even more HP. Level 2 fireballs explode on contact, level 3 leaves a small fire after the explosion like a Molotov.
Cross-pollinator: Allows you to mix seeds of 2 types of power-ups. (I know, that's not cross-pollination, but whatever.) For example, Fire Flower + Racoon Leaf = Rocket Fox suit: Jumping in mid-air sends you flying upwards, but you can't float down. Hammer Suit + Ice Flower = Shatter Hammer, a short-ranged melee weapon which allows you to break special blocks, flatten enemies and bash bosses, dealing major damage and sending them flying back.
The game itself should be one of those games where if you're up for a big-time challenge you can just play the game normally and collect the powerups from boxes, but if you're having too much trouble you can just grow a level 3 Shatter Hammer and pretend to be Thor.

I'm sorry guys, I can't carry on this project any farther. Everything I've done, the characters, the storyline... I am seeing this waaay too vividly...
I am dropping off this concept so that maybe somebody can use it some day. And hey, maybe I'll pick it up myself some day, but I have really let my mind go too far with this thing, and I am seeing details in my mind, of a quality that would be seen in those creepypasta stories...
I'm out of my element in this, and getting into the mind of the antagonist has proven to be a very disturbing endeavor for me.
With this, I drop off the last piece of the game concept I came up with.
The Twisted Dream:

One stormy night, Luigi is awakened by the crash of the lightening outside, he gets up out of his bed, and walks over to the window to watch the storm. *Crash!* a bright flash lights up the mushroom kingdom for a second. *Crash!* Luigi see's something off in the distance, but can't quite make out what it is. *BOOM!* A very loud and bright flash of lightening lights up everything outside, Luigi screams as he see's a figure, inches from his face, and holding something in it's hand that instantly filled Luigi with pure terror.
Panicking, Luigi rushed to the door, which upon opening, Luigi found out that it lead to a seemingly endless nothingness. *BOOM!* Another flash of lightening lights up the room, Luigi turns around to see that figure right behind him, reaching for him. Luigi steps backwards, and falls out the door, into the nothingness.
As Luigi falls, he can hear a hissing, whisper-like voice: "Fool!, You cannot hide in my world forever; For soon, I shall rule yours!"
Luigi eventually falls all the way to the bottom of the seemingly endless nothingness, where he looses conciseness.
"Luigi" An echoing female voice says. "Luigi!" A loud male voice says.
"WAKE UP! YOU ARE IN DANGER!" they both say at the same time.
Luigi wakes up to find himself in the middle of a forest. He looks around for the 2 people who were awakened him, but see's nobody.

Boom-boom: attack by luring in to traps and backstabbing. Sword: Pass through some obstacles, as well as certain warp platforms, at cost of alternative recharge delay. Axe: Destroy some blocks, and send a shock wave across the ground destroying all enemies that it contacts, at cost of some health.
Bowser: attack by striking the chain holding the bridge up, Phase 2: attack by deflecting attacks. Sword: Attack power up X2, Sword can be charged with elemental powers by taking damage/deflecting said element, and dispelled by holding the attack button. Axe: Attack power up X4, Luigi can unleash an elemental wave attack, based on the last elemental damage he received/Deflected, by holding the attack button, at cost of 1/2 health. (Both can be used to access elemental specific areas)
Ghost in the fog (Daisy): Run from the ghost. Phase 2: attack directly with the axe, or deflect attacks with the sword. Sword: Max health X4, Stun enemies on screen at cost of alternate recharge delay, Adrenaline mode triggers sooner. Axe: Max health/attack power X2, Berserk mode: Luigi has x80 attack power and x30 health temporarily, At cost of 30 Kill delay (not counting kills during berserk mode)
Meta Knight (From kirby): Succeed in the trials of Meta Knight, then defeat him in the final showdown. Sword: Health recovers much faster Axe: summon meta knights army at cost of 50 kill delay.
(Optional Boss) Wart's clone: Attack by cutting the wires to the life support systems keepking the clone alive Phase 2: Attack by cutting the chains holding the platform up. Phase 3: Attack directly when the heart opens. Sword: Access hidden content in the lab computer systems, and repair broken systems. Axe: all doors technically unlocked (Destroy doors to access them)
Master Phanto: Defeat Phanto's army, Phase 2: attack by deflecting master Phanto's attacks back at him to force him to reveal his weak point, then attack directly. Phase 3: Attack by knocking objects on to master Phanto, to force him to reveal his weak point. Phase 4: dodge master Phanto's attacks, and lure him in to opening a path to escape the current area. Phase 5: Attack the weak point while master Phanto is trapped. Sword: unlimited Alternate power Axe: immune to all attacks on the next boss.
Final boss: Mario: (the root of Luigi's fear) Attack directly while Mario is off guard. Sword: none Axe: none
Alternate missions, and endings concepts: (Major Spoilers again) Spoiler:
Rescue the survivors: Throughout the game, you will find people who have managed to avoid being captured by Phanto. As an alternate mission, Luigi has the option to rescue them, leave them, or Murder them. Depending on what the player does, in addition to how they handle bosses, the ending can be any of 3 possibilities:
Luigi becomes the Hero. Luigi becomes the Dark overlord. Luigi goes insane and gets locked up in a mental asylum for the rest of his life.

Sword: Attack power up X2, Sword can be charged with elemental powers by taking damage/deflecting said element, and dispelled by holding the attack button.
Axe: Attack power up X4, Luigi can unleash an elemental wave attack, based on the last elemental damage he received/Deflected, by holding the attack button, at cost of 1/2 health.
(Both can be used to access elemental specific areas)
Ghost in the fog (Daisy): Run from the ghost.
Phase 2: attack directly with the axe, or deflect attacks with the sword.
Sword: Max health X4, Stun enemies on screen at cost of alternate recharge delay, Adrenaline mode triggers sooner.
Axe: Max health/attack power X2, Berserk mode: Luigi has x80 attack power and x30 health temporarily, At cost of 30 Kill delay (not counting kills
during berserk mode)
Meta Knight (From kirby): Succeed in the trials of Meta Knight, then defeat him in the final showdown.
Sword: Health recovers much faster
Axe: summon meta knights army at cost of 50 kill delay.
(Optional Boss) Wart's clone: Attack by cutting the wires to the life support systems keepking the clone alive
Phase 2: Attack by cutting the chains holding the platform up.
Phase 3: Attack directly when the heart opens.
Sword: Access hidden content in the lab computer systems, and repair broken systems.
Axe: all doors technically unlocked (Destroy doors to access them)
Master Phanto: Defeat Phanto's army,
Phase 2: attack by deflecting master Phanto's attacks back at him to force him to reveal his weak point, then attack directly.
Phase 3: Attack by knocking objects on to master Phanto, to force him to reveal his weak point.
Phase 4: dodge master Phanto's attacks, and lure him in to opening a path to escape the current area.
Phase 5: Attack the weak point while master Phanto is trapped.
Sword: unlimited Alternate power
Axe: immune to all attacks on the next boss.
Final boss: Mario: (the root of Luigi's fear)
Attack directly while Mario is off guard.

Throughout the game, you will find people who have managed to avoid being captured by Phanto.
As an alternate mission, Luigi has the option to rescue them, leave them, or Murder them.
Depending on what the player does, in addition to how they handle bosses, the ending can be any of 3 possibilities:
Luigi becomes the Hero.
Luigi becomes the Dark overlord.
Luigi goes insane and gets locked up in a mental asylum for the rest of his life.[/spoiler]

Soopa: There have been a few different games featuring members of our community, although most concepts never get completed because they have trouble finding a reliable spriter.
Usually these games feature people who are well-known on MFGG: staff members, prolific contributors, frequent posters, people with interesting characters or memorable personalities, and members of the development team.

One time I was thinking of a sort of Dynasty Warriors kind of deal.
Basically, you select Mario, Luigi, Peach, Toad, Yoshi, whatever random characters would be included and fight your way through relatively flat and simple but enemy-infested levels. Additionally, every character would have a different fighting style. Mario would fight with a large hammer, Luigi would use powerful ranged attacks like throwing hammers and a bob-omb launcher, Peach would cast various elemental spells, toad would wield nunchucks and would have fast attacks that move him around a lot, and finally Yoshi would be the "odd one" with attacks like eggdozers, AOE groundpounds, and huge tongue lashes that hit multiple enemies over a long distance.
Traditional powerups would return, and effect your attacks in various ways. For example, Raccoon Mario's hammer attacks would be replaced with various sorts of spin attacks which would flip enemies over or knock them back, Fire Yoshi's groundpound would create a flaming shockwave, Frog Suit Toad would have a lot of leaping attacks.

Super Mario Bros. and the <insert fancy disease name here> Incident (feat. BOWSER)
Peach becomes afflicted with some sort of mysterious illness after eating food imported from a foreign country. Dr. Toadley diagnoses the condition as <insert fancy disease name here>, and the only known cure is <insert name of magical wonder remedy/herb/fruit here>. Unfortunately the cure is located in some vast uncharted territory of said country, and if Peach doesn't have it within X amount of days, she'll die permanently turn into stone. Toadsworth tasks Mario and Luigi with traveling to this strange land to find the cure.
Also, Bowser hears about this news somehow and vows to find the cure first (insisting that he'll have nobody to kidnap if Peach kicks the bucket, and vehemently denying that he actually cares for her well-being or anything sappy like that) and drags Kamek along with him to look for the cure themselves in their own playable story, which could work like the 2D Bowser interludes in PM:TTYD or the Captain Toad levels in 3D World. So yeah, Bowser and his crew are playing the anti-heroes this time around, though neither they or the Mario Bros. realize that they're on the same side until the very end (at which point, they team up to save Peach). Maybe there could be some new villain or something to pose as a greater threat, but I dunno.
Bowser's levels are much more larger, and less compact than Mario and Luigi's. Bowser can punch, breathe fire, and spin around in his shell, while Kamek can use his magic to conjure up crazy spells that do all sorts of waaaacky things! Plus, if you're not controlling him, Kamek could follow Bowser around on his broom and help clear the way (think the helpers from Kirby Super Star), and when things get dire, Kamek can use his magic to make Bowser grow giant. Seriously, these levels are made for you to just rampage around in without a care.
As for Mario and Luigi's gameplay... that's up to whoever uses this storyline. Any sort of variation of the standard Mario formula would do, though excising the "Super to Small" system in favor of a health bar would suit this kind of game better. Since the majority of this hypothetical adventure takes place outside of the Mushroom Kingdom, introducing a lot of brand-new power-ups would be in order. Not only new power-ups, but also new characters, especially the enemies due to Bowser being a good guy and all (although not all of the Koopas and Goombas and whatnot work for him, and the ones that do could serve as baddies in Mario's story). Find some way to make the the bros' gameplay style look and play as interesting as Bowser's!

Even Daisy was introduced in Super Mario Land before being relegated to being a party game fill in character. So here's the question: If Waluigi were to be introduced into the true Mario world of minimal-story platforming games, how would he finally be introduced? What would the story be? There are many routes...
He could be a villain (either the primary antagonist or a recurrent boss like Bowser Jr) -- either in a Mario game (like Wario in SML2), or even a Luigi game. He could be the main playable character in the Mario world (no other characters have been introduced this way). He could be one of many playable characters as in the New Super Mario Bros series / Super Mario 3D World (or even SM64 DS) He could be another playable character next to Wario or even Luigi (playable straight from the start was how Luigi was introduced). Or he could be a random NPC (like Toad, E. Gadd, etc. or even Yoshi, kind of)
Note Psycho Waluigi, despite being hands down the best Waluigi fangame out there, does not really qualify as a character introduction. It's really his own game, and not an introduction of the character into the Mario world.
